Group quotes Kerry's descriptions of atrocities by US forces. In fact, atrocities did happen.

What you are seeing is the result of a general deterioration of intellectual rigor in academia. Even a junior professor would have been severely reprimanded for such a misleading statement in times not long past.
"In fact, atrocities did happen" as a justification of claims of blanket, widespread atrocities not being a "betrayal" represents a massive flaw in logic. Letting this appear as a title to a piece would have gotten any student of mine an "F".
It is akin to saying that the assertion that people of some ethnic group are all criminals is true, because you got robbed by a member of that ethnic group.
Likewise with the statement within the article that "But other published accounts provide ample evidence that atrocities such as those Kerry described actually were committed." The key phrase is "such as those" without any mention of frequency of occurrence or similar important factors.
